Specialist – Cellular and Tissue Biomarkers and Image Analysis

The BIOS-HDFCCC Biorepository & Tissue Biomarker Technology Core (BTBMT Core) offers state of the art tools and services to support the entire UCSF research community with high-quality human biospecimens and data for research. The function of the Tissue Biomarker Technology section of the Core is to process human and mouse tissues for performing histologic biomarker evaluation, including quality assessment, using multiple detection modalities that are combined with digital image analysis analyses. These analyses especially complement translational research in cancer and infectious diseases. The Cellular and Tissue Image Analysis Specialist will lead imaging activities in a Core lab that emphasizes innovative technologies to detect tissue biomarkers. The Specialist will determine and perform all workflows that involve digital tissue imaging, image analysis, and digital file management activities of the Core. These include 1) operation of whole slide scanning systems with the development and application of image capture and analysis methods using chromogenic and fluorescent detection, and 2) performance of quantitative histopathologic evaluations and production of reports to support tissue biomarker translational research and discovery with a focus on cancer and infectious diseases. The Specialist will not only apply validated methods but is expected to makes original contributions in the development of methods for image capture and analysis and the production of reports to support tissue biomarker translational research and discovery. The Specialist will also perform general maintenance and provide assistance and training to researchers and other personnel as needed.

Research and development:
• Develop scanning image capture modalities for multiplexed chromogenic and fluorescent marker detection
• Develop machine-learning tasks for automated biomarker analyses using object-based image analysis software
• Formulate novel algorithms, as needed, for quantitative multiplexed analysis of complex tissues
• Produce analytical reports to support tissue biomarker translational research and discovery

Training responsibilities:
• Provide consultation to clients and collaborators on the appropriate instruments, tools, and methods to use for their research application
• Provide excellent customer service to users. This includes providing training and assistance as needed in obtaining services from the Core and the proper use of instruments or software
• Assist users with data analysis and presentation of results, and ensure users understand the
concepts behind the tools they are using

Management of instrumentation and software:
• Operate and troubleshoot all slide scanning instruments and image analysis software
• Formulate and apply scanner operating parameters to create optimal images of all types of tissue section slides, including tissue micro arrays, in both bright field and fluorescent modalities.
• Perform qualitative and quantitative histologic biomarker analyses using object-based image analysis software
• Manage all digital images and imaging analysis files and distribute to investigators
• Determine scanner performance issues that need to be referred to vendors & work with vendors remotely to resolve scanner malfunction issues
• Manage the client server system and workstation for the Definiens software. This includes coordinating remote central patching and troubleshooting client-server and computer issues if needed in collaboration with IT

Oversight of logistics:
• Manage operational logistics of the instruments, including preventative maintenance and repairs and overseeing the scheduling of the instruments by users.
• Act as a primary contact with vendors providing maintenance and repairs
• Maintain accurate records of work performed and instruments usage for billing purposes

Required Qualifications:
• Expertise with object-based image analysis software
• Ability to accurately perform data entry by electronic databases/digital image file management
• Excellent communication skills
• Education and experience: Candidates must meet the following minimum requirements in order to qualify for a position in a specific rank:
o Junior - Specialists appointed at the junior rank must possess a baccalaureate degree (or equivalent degree) in physical or biological science or a related science or have at least four years of research experience (e.g., with instrumentation and research equipment, social science research methods, or creative activities).
o Assistant/Associate - Specialists appointed at the Assistant or Associate rank must possess at minimum a master’s degree (or equivalent degree) in physical or biological science or a related science or have at least five years of experience in the relevant specialization.
o Full - Specialists appointed at the Full rank must possess a terminal degree (or equivalent degree) in physical or biological science or a related science or have at least ten years of experience in the relevant specialization.
• Candidates must have two or more years of recent, directly related work experience following degree completion, utilizing the techniques or methods required by the position and demonstrating technical expertise in these areas.
• Minimum 2 years research activities or equivalent (MS or Ph.D.) in image analysis

Physical/Health Screening, fingerprinting and background check required.

Preferred Qualifications:
• Knowledge of human histology/histopathology & immunohistochemical/ immunofluorescent techniques
• Hands-on experience with inForm®, Definiens™ (Tissue Suite/Developer XD), ImageJ software
• Experience with authoring image analysis algorithms for chromogenic immunofluorescence /or quantitative digital microscopy
• Ability to use statistical analysis packages (e.g. GraphPad Prism, TIBCO Spotfire)
• Knowledge of computer programming, especially R, Python, or MatLab
• Master’s Degree or Ph.D. in physical or biological science
